How to optimize polarization without camera access

I'm going to be using a Canon 10D camera to take aerial photos. The camera will be mounted in the belly of an airplane, and will use a remote capture program to take photos over the water. What is the best method to use a polarizer to reduce glare, when I won't have direct access to the camera (all settings, including focus, will be set ahead of time)?

The polarizer has to be 90° to the sun for greatest effect. Some polarizers have a mark on the ring so that when you turn the ring the mark is pointed at the sun. If the camera and lens are being mounted remotely so that you cannot adjust them in flight, then the most you can do is anticipate where the sun will be in relation to the camera when you fly over your target and turn the filter to point in the at direction (say 2 o'clock), or simply forget about using the polarizer.
